Vulava, Garrett and others have used a process called end member analysis to help separate surface runoff, interflow and groundwater in hydrograph. I am not sure if this approach has been used in arid regions, but the chemistry of surface and groundwater may be different enough to differentiate.

Measuring the discharge of a channel or stream along the flow path is the simplest method. If the discharge decreases and the evaporation losses can be ignored, the lost water admitted recharging groundwater. The other method is the water table mapping if possible. The most complex but complementary method is the permeability test in the sediments in the bottom the channel or stream. Of course, isotope technics should not be forgotten. Isotop mass balance and isotopic similarity can be investigated between surface water and groundwater samples.

you can do that using isotope hydrology technique, hence they considered as a finger print for the source of recharge. Measuring O18, D, T, ( isotopic contrent of the water sample ) for determination of the recharge source in the study area would be very useful, as well as, it help in determining groundwater/surface water interaction quantitatively using mixing ratio calculation.
