My advice would be to partner or collaborate with research, agencies, well drillers, geologist, hydrogeologist, hydrologist, analytical chemist, GIS and perhaps others. There are a variety of tools, methods to consider, as well as availability of existing data that may be applied. Are there confining members to separate surface from subsurface, maps of geology types, substrates, well logs, recharge zones identified, potential for salt water intrusion, etc. Transducers (vented or barometrically adjusted if unvented) can help monitor water level changes, and water quality sondes can help monitor some of the basic chemistry such as salinity changes as water levels and chemisty might change from rainfall, high irrigation or drawdown periods. Your intent to address so many potential activities, spatially dispersed, and their effect on groundwater resources within surface aquifer and much deeper aquifer(s), some which are variable, time or condition dependent, suggest to me this probably needs to be a collaborative effort or team approach, rather than an individual effort. Careful design and perhaps confinement of study intent, boundaries or level of detail to fit available or acquired resources should help get to what can be realistically accomplished.

Dear Prof. William F. Hansen , first; I would like to thank you so much for your valuable answer. Second; actually, I take into account numerous methods such Overlay-Index methods ( e.g. modified DRASTIC, many layers will be used; evapotranspiration vs precipitation, land use, pumping rates, etc.), Environmental tracer methods, CFCs, and pumping test (to re-evaluate the aquifer parameters).

The problems are; there is no sufficient hydrogeological data, most of the wells are for production purpose and the time is limited.

Perhaps if you have some funding, you might consider studying the complexity using sondes located at at least one least affected stable site such as forest area as control, and then one or more sondes to be installed temporarily in various wells through time, moved from well to well through time, perhaps even going back to reinstall them to capture some different significant conditions. The sonde I used for a coastal salinity study with tidal influences into wilderness area defined to be intermittent during high tides as new or full moon. The company was Insitu, and the sonde was Aquatrol, measuring salinity, conductivity, water level, and several other components. It was not vented, so that means sonde is immersed in water, and water levels had to be adjusted with barometric pressure, and was fairly simple with their barotrol software and barometer. I would keep the control sonde installed to capture various events as rainfall, periods of wet and dry, etc., and move the other sonde(s) to capture and characterize well conditions before, during and response after pumping, irrigation, periods of wetness and dryness, etc. As I remember, each sonde has an internal battery that may last 5 years, taking readings every 15 minutes. You perodically download data and check instrument response with salinity and other standards. I would still pursue in finding or securing geological and other well drilling, pumping, or other data.
