I'm trying to simulate water nucleation (water boiling) through a microchannel. Is it applicable to use Navier-Stokes and energy equations to find velocity and temperature distributions inside the microchannel? If it is not what type of equations can be used to predict flow characteristics?

The Navier-Stokes equation applies to a continuum. You are really stretching that definition to apply it in a micro channel. This is also why the full equation is not solved in a boundary layer. Boiling (or condensation) is a change of phase. There is an inherent discontinuity at every interface. I suggest you return to first principles and derive an equation applicable to your geometry and fluid conditions. Mass, force, and energy are conserved, regardless of whether the fluid is continuous or not.
