I am trying to use the Qualimap software and I have encountered a problem that I can not resolve by myself or with Google.
My problem deals with memory needed to analyze my BAM files (ca.20GB each). I am getting a message that I do not have enough memory and I should use --java-mem-size parameter. However, I am using the Windows version of Qualimap, which is started by the BAT file. I have tried to modify -Xmx parameter in the file but it's not working with anything larger than 1G. As I have no knowledge of Java whatsoever, I'm stuck and have no idea, what should I do. Can anyone help me with this?
