This is a completely hypothetical question of genetics. I'm just curious if someone were to find a member of a living human-like species (like a neanderthal) and were to run the DNA through a gel side by side with human DNA, would there be enough banding difference to tell that it was a different species all together, or would it just look like two very different humans?

Banding patterns would likely not be the way to go due to the high amount of DNA fragmentation that has occurred over the ages...
DNA finger printing can be able to differentiate different species. How ever, it is not simply isolating and running DNA on a gel. It is much more complicated.
To expand on Panduranga's answer: on a simple gel you could not make out differences between members of a species, genus or (taxonomic) family. On a "mini-gel", all chromosomal DNA will (very likely) run as one band.
Better electrophoresis equipment like FIGE (field inversion GE) or PFGE (puls field GE) would allow you to separate chromosomes, but even this would (most likely) not yield any significant differences.
