So far, I was able to collect the following: there are quite a few collagen cross-links of course, they are interesting as well but the most sought after are any cross-links that can form in "regular proteins, inside the cell".

- S-S disulfide bonds – obviously!

- Isopeptide bond - between Lys and Asp/Glu (or others like in Ub)

- di-Tyrosine crosslinks - between Tyr and Tyr

- Tyr-ether cross-link - between Tyr and Tyr

- Sulfilimine cross-link - between Lys and Cys in collagen

- lysyl aldehyde cross-links in collagen

- Histidino-hydroxylysinonorleucine - between His and Hyl and Leu in collagen

- thioether cross-links - Cys and alpha-carbon in amino acids

Natural protein-small molecule cross-links are not what I look for, so e.g. catechol oxidase induced quinone cross-links are a ‘NO’.
