Hi! Are there any simulation tool for digital circuits based on Single Electron Transistor (SET) where the dot is single molecule? Is SIMON simulator technology dependent?

Yes, you can design SET model using comsol multiphysics. I have a fully accessed version for my organization so can't help you with this, extremely sorry for that matter. But as a student, you can apply this website for a reduced cost purchase. https://www.comsol.co.in/

Actually I don't need to simulate the single device (that btw can be done also in QuantumWise ATK very easily) but more molecular SET devices connected together in a complex circuit. In principle it would require a sort of analytical compact model (like happens for MOSFETs) to be included in a circuit simulator like e.g. SPICE, but for these quantum devices it does not exists as far as I know...
If you can describe its characteristics with a set of equations, you can create a simulation model that will run in Spice3
