During my experimental procedure, a point will come when a small amount of molten alkali chloride salts will be mixed in molten alkali nitrate salts. I don't have much Idea of the chemistry between them. Can anyone tell me if that reaction between them in a molten state will be safe or not? Will it lead to deterioration of either of the salts?

In the chem lab you cannot always be sure if something is safe or not, you always guess it and try it with a small amount...
But in your case I don't see a problem, since both compounds are salts. And if the nitrate is stable as a liquid, nothing should happen, when you add a chlorid salt.
