You can simply performed an exact G-test on haplotype frequencies (permutations of haplotype between generations; with Fstat for example).

It's the exact same test used for population differentiation.

I-B-T is probably not suitable here , if you want to compare only two subsequent generations (two points) (?)

We elucidated the evolutionary pathways of Human Immunodeficiency virus type 1 (HIV-1) in three individuals, each infected by different single transmitted virus variant and identified host-selected mutations that became fixed over time and replaced the ancestral transmitted sequence. I think that COI is not enough variable for this type of study. The Folmer´s region, which is usually used in DNA barcoding studies, has a relative high distance between species but low at intraspecific level. Maybe you can find some differences in the haplotype composition of each generation, but I would use a more variable molecular marker, such as microsatellites. In addition, mitochondrial loci has only matrilineal transmission, but I don´t know whether it is or not important for your study.
