In my work I am going to assess the agricultural damage due to flood. As far from my study it shown that by using GIS tools one can assess the damage by flooding. But I want to know, Is there any special tool which particularly developed for the assessment of agricultural flood damage.
I think the best tools is using GIS. Vector tools is the best. First you do a map with agricultural areas before flood. Second, you do a map with flood areas (over agriculture areas). Third, you used subtraccion tool (between two mapas). and you could calculate damage areas.
Perhaps you should use a coupled model using GIS and RS technology. So you have to create layers such as land cover, flooded areas (by using RS techniques) and then you can use GIS in order to estimate the damage to the agricultural areas due to flood.
Do you wish to assess the agricultural land area damaged by floods or the potential/actual crop yield damaged by flood? For the former, follow Maria Ormeno; for the later, you need primary field data (visit the area and inquire from farmers), and integrate your field data into GIS.
In the demarcated area ,generation of primary data is needed to understand the extent of damage caused to soil and for suggesting remedial measures.For example,if the river water flooding occurs ,there may be sand or silt deposition in the fields in varying magnitudes.Similarly, the sea water inundation causes sand deposition or build up of salts in soils.So geo- referenced soil sampling and soil analysis of the affected area is very important .After getting the geo-referenced sample analysis ,a mapping can be done using GIS tools.This excise will help to know the extent of problem and arrive at some solutions to be adopted by the affected farmers.Government can also provide aid to the farmers based on the magnitude of problem in affected area.

Please check the MODIS Flood Maps provided by the Global Land Cover Facility (GLCF): http://glcf.umd.edu/data/flood/
These flood maps are determined by use of daily MODIS 250 meter data, processed via decision tree algorithm to determine presence of water.
