The radiation damage was obvious because when the diffraction goes on there were less and less spots and the resolution dropped. I was able to scale the data set in HKL2000 but I wonder if any special treatment is needed in this case.

What is your space group and how many degrees of data have you collected? Maybe you can omit the later images.
As for negative I/sig(I), a quick search on ccp4bb returns with this:

XDS can take care of the radiation damage. You can plot stats with the xdsgui, and figure out when your crystal died. Good luck.
