I hope you have googled [squid prospecting software] to locate previous work, ideas, potential competitors and partners.  [magnetic prospecting] is a rather large field, even if you arbitrarily limit yourself to a particular sensor. Your project summary does not say what you are trying to image, locate or quantify.  [subsurface imaging] has many electromagnetic methods at all frequencies.  I write my own software for each situation.

Individual sensors of high sensitivity tend to be expensive and usually have proprietary interfaces, data formats, and built-in limitations.  You might consider using arrays of lower cost sensors that you design and build yourself.  Then you will have control over quality, data, and processing.  It takes slightly longer in the beginning, but will pay off in the later years.  If this is just a way to learn, it is one thing.  If you are starting a company or plan to in the future, I recommend starting fresh to see what is out there.

I have been tracking sensor technologies for about 40 years.  I am currently working with gravimetry and magnetometry mostly, currently working on calibrating global networks of superconducting and other types of gravimeters.  But I think you will find you have to deal with all sensor technologies when you get serious about any one. Good geophysical measurements require you to also deal with temperature, pressure, humidity, electrical and magnetic properties, seismology, gravity, acoustics, ...  You get the idea.

I am looking at your topics.  The TEM (Transmission Electron Microscopy) in this question seems to imply that you want to apply what you learned on thin section TEM at a microscopic scale to the geophysical scale.  You can use surface electric, magnetic and elecromagnetic variations at all frequencies to model electrical currents in the earth, then draw conclusions about the composition and value of what you find.

I spend a lot of time on photoacoustic methods for imaging through tissue.  Most of the progress in methods is not in geophysics, but in biophysics.  It depends on where the money is.  I have been tracking EEG, MEG, EKG, MKG, MRI and related biosensors for more like 50 years.  You can tap them for Squid approaches, but you will have to translate from their jargon to what you want.

I do most of my software development with Javascript these days.  I grew up with computers using every language.  I am helping with a new Javascript compiler and IDE. But raw Javascript can handle very large problems readily, plus give you global reach and sharing with others.

I guess you have tried MathCad, Mathematica, and the other symbolic mathematical toolkits?  Actually SAS (Statistical Analysis System) is really quite good for some problems.  Your biggest problem is going to be gathering, storing and retrieving the data you generate.  Or you are going to have to deal with getting data from others, getting it into a format you can use.

I would recommend against using C, C++, Java, Python, R and related dialects of these programming languages.  They have very high overheads for large projects.  You might take a look at CollinsSoftware.com about my brother's Javascript compiler and Jane development.  We spent the last few years reviewing all the current programming languages.   I think he has removed most of their limitations.

I can't tell you more without knowing who you are and where you want to go.  If you have a specific goal and are willing to share it, I can make you private videos to show you some possible approaches.  I will do a quick review of the relation between TEM and geophysics since I have not done that in detail.  There is quite a bit of work on interstellar magnetic fields that might be relevant.  Some work I am doing right now on diamagnetism overlaps.  These things are always interesting and intertwined.  And they change very fast.

I am sorry if the topic in the question was misleading. By TEM, I meant Transient Electro-Magnetic and not Transmission Electron Microscope. In geophysics, Transient Electro-Magnetics is a popular technique to explore conductive sub-surface of the earth. I want to get software to get conductivity-depth images for my experimental data acquired using highly sensitive SQUID sensor.

So you already have some data, but need to solve for composition of the earth in 3D or 4D.

Are you using ambient magnetic fields, or is this an active experiment?  Do you have just one sensor, or an array?  I did a quick review on your Transient Electro Magnetics field and they mostly use active methods.  I don't see it, but the passive approach would probably be called "earth field transient electromagnetic"

Do you have simultaneous seismic data?  Using sonomagnetic/acoustomagnetic/piezomagnetic (lots of different names for the mechanism in materials that converts seismic motions into magnetic field changes) can help a lot.  

Are you measuring over long periods?  If you have more than 24 hours of data, then you can also look at the earth tide/gravity loading terms to help sort things out.  Really long term gravity/magnetics can help put constraints on what is there.

How deep are you trying to look?  Do you already have a good idea of the geology?  Any well logs?  What else do you know?

Do you also have surface low frequency electromagnetics for electric field constraints?  Knowing the sferics that generate transient magnetic fields helps.  What kind of sampling rate do you have for your Squid?  

As you might guess from my questions, I tend to throw everything at a problem.  There are no points in the game for using only one source of data.  There are lots of sources of data for most places on the earth. 

If you are using active sources, do you have flexibility for modulating the signal in time and space?  Real time phased array techniques are getting cheaper all the time.  You probably don't have a lot of time, so trying things and immediately seeing the results can cut down on your personal time, even it it works the computer and transmitter(s) harder.

Do you have some mathematical approaches you want to use for the inversion?  I think a lot will depend on the material properties of the earth where you are measuring.  So your assumptions about that, and your data about composition and structure will determine the approaches you can use to generate estimates of the structure and properties, the "image" you want to produce.

Programming is easy.  What is hard is deciding on the correct mathematics and geophysics of the problem to get reasonable results.  Data integration/sensor fusion/interdisciplinary approaches (again lots of names) seems to be the best approach, but it either requires a group that works well together, or people willing to learn lots of different disciplines and scientific/technical languages.

Thank you. I am not a geologist rather a physicist working with SQUID sensors. I am looking forward to applying SQUID sensor to geophysical exploration. I am already taking with our setup. I have the software to do forward and inverse modelling. I just need software for imaging the data.

So you are getting 2D and 3D fields and want to display them?

Your forward/inverse modelling software, can it export the data?

Nowadays, I tend to just write little programs in Javascript and use the canvas.  Or convert the data to an image or 3d format that you can handle with whatever software you have available to you.  A lot depends on what you are familiar with.  Do you have any software that can show data in the form you want?  Then it is just a matter of converting to a format it can handle.

A trick I use in searching is to google things like [open seismic imaging software] and then select the "image" tab to look for useful images, then look to see how they are doing it.

In this example, google [open seismic imaging software], there are lots of tools out there. The problem is learning them, depending on them, paying for them.  It is easier to make an html page with a button, write some javascript to read your data in whatever form you can get it, and display it on the canvas, or in SVG.  You can slowly improve as you gain familiarity with what you see.  Each type of data tends to have a cluster of display methods that "work".

Whatever your software is you are using for the modelling, it does not have its own imaging tools?  Have you googled the people using it, and looked at how they are imaging their data and results?  I do not know of many people doing models who don't have a favorite way of showing things.

I just googled [transient electromagnetic results] and then selected the "image" tab.  You can do this yourself.  I see a few people are using contour maps, and more are using simple raster displays with color coding for composition and EM properties, like conductivity.  If you highlight "transient electromagnetic" and right click, you can select search using Chrome.  Pick a few that appeal to you, then write software to do that, or see if you can use their software.

I just googled [raster image software contouring] and [transient electromagnetic 3D] using the image tab.  Again, mostly contouring and raster images with color coding.  I do not even see people using transparency much.

A lot depends on the format of the data you have available.  Any text format is easy to convert to image, or to display yourself using a whole range of programming languages.  I use javascript and HTML because anyone with a browser can see them, you can put them on websites, etc.  Binary and proprietary binary formats are harder, but can usually be read and displayed.

If you need help, just ask.  It is not hard, just sometimes tedious.  If you do not understand what I am suggesting with google searches, I can make you a video to show you how I do it.  If you need help writing a simple display program, I can help you there, but I do not know your programming background.  I do not know what 3D display tools you have available. There are so many, so I tend to use what people are familiar with.

Is this for a course or is this part of your research?  How much time do you want to devote overall?  It takes me a few hours to write these kinds of programs, but you can spend days or weeks tweaking to get them just right for your particular data.  If you are just trying it out, that is one thing.  If you want to do a lot of it, and perhaps make it your career path, that is something else.

If you can figure how to export the data, you can write the HTML/javascript to read it and display it, and script the whole process.  Or you can put the whole thing on an intranet server. I did not ask if you are in Windows/Linux/Mac or other environment.  

Did you know that Mathematica is now bundled free with Raspberry Pi 3?  I do not like their controls, but the math tools are probably a good long term investment.

Thank you so much for all the suggestions. I will surely try whatever possible. I am pursuing PhD in instrument development for SQUID based geophysical application. I have got some clues about some of the imaging software. Thanks once again.

Calculate the time derivative, write out in ASCII and integrate to magnetic field with Excel..

Squid give out calibrated field value unless you add an analog differentiator. If you do you must calibrate the squids for the equivalent area. This is not in my book.. but I did this in the eighties in a confidential report... which is no longer confidential..

But you may be ok with just the magnetic fields... Just remember magnetic field can have DC feel issue due to natural drifts.. that goes away with derivatives

Geophysical data in Excel or csv format can be quick represented using GIS software.

QGIS is an open sorce free GIS software.

In a short project as your PhD, you could also use ESRI  ArcView (free for 30 days).
