Please would want to analyze electron micrographs from the transmission electron microscope in terms of its size, thickness, density and diameter. Is there any software that I can use to help me out or any other means I can use to analyze the micrographs?

May I ask, what do you mean by electron micrographs?
if you mean a 2D image, then I advice you to use Digital Micrograph, it is a commercial software developed by Gatan and almost considered the standard tool for material science study (at least in our group) fortunately you can download it for free from this link:http://www.gatan.com/products/tem-analysis/gatan-microscopy-suite-software
However, if you mean a 3D data analysis, then the best choice out there is AMIRA from FEI. unfortunately it is not free and very expensive to buy a licence besides the long learning time needed.
I have access to both software and would be happy to collaborate.

I strongly recommend you to purchase the ITEM software. I'm not sure whether it's free or not but very useful for investigating TEM imaging and DPs.
If you mean ultrathin sections of animal or plant tissues, will be very difficult to make TEM image analysis with automated methods.
The automated methods usually confuse the gray levels and for that reason do not work.
You can use stereological methods in order to know the volume density or surface of organelles in eukaryotic cells. But also those techniques must be you apply manually.
