I was wondering if ecosystem metabolism (GPP-ER=NEP) could be measured using BOD bottles that are not completely filled with water (dark-light bottle method). In such a case, which problems could come from this approach?
Do you have a reference that could be useful to discern which method to use?

Generally, the measures of ecosystem metabolism are logistically difficult to carry out and to scale appropriately (high variability). I ask you kindly to examine the following paper (Kemp and Testa (2011), especially the effect of major factors that influence rates of ecosystem production and respiration include light and water clarity, temperature, nutrient and organic matter loading, water residence time, and water depth.
