I am looking for a way to analyze hundreds of responses in a box-Behnken design.

People generally analyze effect of factors on a few reponses using design expert(stat-ease). Design expert requires to do statistical analysis separately for each responses. When we have only several responses it can be done easyl. However, when we want to include hundreds of responses, it is not applicable to do it one by one for each response. Can you suggest a way to do automatically for all responses? Suggestions on the use of R programming are also welcomed!
