I know ImageJ (Fiji) is a powerhouse of a software program, I was wondering are there any papers out there where they have used this in combination with aerial imagery or other photography to identify plant species?
I would like to take imagery of an environment and quantify % coverage of a grass species.

If it is only about the coverage of green it should be fairly easy. By splitting the RGB channels and quantify the area afer thresholding the green image.
If you have multispectral images it might be easier to differentiate different species.
If you have RGB images with different tones of green you might want to think about colour deconvoltion so seperate different tones.
If you share example images I would take the time to see if the problem could be solved in ImageJ/Fiji.
If you have hundreds of images to quantify you should skip ImageJ and try the CellProfiler.
