You can build the model from the pharmacophoric features and start screening of chemical database, library of compounds etc. After getting hits from the screening techniques you may proceed for docking of hits and choose the highest docked pose molecules.

Hello San, if you want to screen a particular linrary against the extracted feature to find the top lead compounds, MOE provides a wonderful toolkit to do that. I hope it will help at some point.
