Centrifuge your sample at 5000 rpm; this will remove your bacteria as pellet. The remaining supernatant will mostly be of your nanoparticle.

So thanks. I want keep them solid or at least increase their concentration.

After removing bacteria, You can try alcoholic precipitation to concentrate your nanoparticle, but am not sure whether this will be applicable for your case..

Filter your sample through sterile 0.22 micron cellulose acetate membrane filter to remove bacteria.This is a standard method for sterilization by filtration.The filtrate will contain sterile nanoparticles.
