I have L-Lysine powder from Sigma Aldrich. Based on MSDS, the L-Lysine powder can easily be solved with water, but in my case, some hydrophobic parts can't be solved. It influences the UV-Vis spectra. What is the hydrophobic component, and how to solve them?

I am not quite sure about your hydrophobic component on your L-lysine. Maybe, there is just a problem with the pH of your solution. Since there is an amino group in the molecule of lysine, maybe the pH of the water you are using is not the most according. I suggest two things:
1) Perform a RMN analysis of the L-lysine you bought, just to be sure it is pure enough.
2) Maybe by filtrating the solids that do not dissolve, you can perform your UV-Vis normally.
3) Maybe trying different pH will dissolve your hydrophobics residues.

Thank you for your suggestion. I stirred the solution using a magnet bar, but the hydrophobic part still did not dissolve.
If the L-Lysine powder can easily be solved with water, then you can dissolve it in water and filter to remove impurities. If you want to understand what impurities are, you can use measurements such as MS and NMR.
