My LC/MS data results suggest the compound has the fold change of 100000 in comparison to control. Is it correct?
Sounds very unlikely. How many replicates do you have?
Could be that you have ~0 signal in one of the samples, which gives you enormous fold change
In my experience, when I take fold change data, usually have 2 fold, 3.........may be 100 or so, then large numbers. So I use a suitable cut-off point and then the rest is considered as present only in one sample
