We have thermo ısq GC-MS, we have a problem not to get any signal from ncı mode even though we get signal from eı and cı positive. We could not find any reason for the main problem. What details we should look at?

What is the compound or group of interest for analysis? To better understand the issue more details is needed. There are many potential reasons to get unsatisfying results in GC-MS systems. Not enough ionization due to the inappropriate method setup or configurational failures of MS, non-volatilized analytes at the inlet, leak, improper liner usage, improper column ligand preference, sample introduction misapplications, and so forth.
It would be beneficial if you could share some methodological details and at least your target compound information to give some hints and tips...

The problem we are currently experiencing is that ionization does not occur during tune rather than routine CI- -analysis. We cannot continue routine CI- analysis due to the server fail error that occurred when ionization started, and communication failed. There is no problem with leakage (leakage level is below 1% of reference) and vacuum (pressure level is around 47 mTorr with 1 mL/min carrier (He) flow and without reaction gas (CH4) flow & 90 mTorr with 1 mL/min carrier and 1.5 mL/min reaction gas flow). The diagnostics tune cannot pass due to the communication failure and the instrument cannot pass CI- autotune due to the server failure. There is no difference between full spectrums (especially m/z 283, 452, and 533 ions) of CI- manual tune with and without calibration gas (PFTBA) and ionization is not stable.
The instrument control board, communication board, EM, and power module were replaced to find the problem, but the ionization problem is continuing. An undetected problem is still preventing both communication and stability of ionization or the detection of masses.
