I would like to highlight microglia by flow cytometry in brain of rat submitted to a transient middle cerebral artery occlusion (tMCAo model) and compare ischemic versus contralateral hemispheres.

First, I wonder if my gating strategy is correct, notably on the FSC/SSC plot to eliminate debris as ischemic and contralateral hemispheres plots are differents.

Then, I eliminate doublets, gated on viable cells with 7AAD and apply compensations using the median method, I obtained a big part of cells located in CD45-/CD11b,c + quadrant and only few double positive cells CD45+/ CD11b,c+ .

In my opinion phenotype of microglia should be CD45low/CD11b,c + or CD45int/CD11b,c+ but is it possible microglia be located in CD45 – quadrant ?

Anyone to help me to interpret these data ?
