When I am constructing a phylogenetic tree with 1000 bootstrap in MEGA software, the tree is showing a low bootstrap value for some nodes. How can i remove them from the tree using MEGA software.
With the cladogram vs phylogenetic tree option as described by Safa Aouinti above (see screen shot attached here) we loose some information about relative relationships. For example Tobacco is much more closely related to Potato than Grape is to Thale_cress, but we can no longer see this in a cladogram.
If the software you are using (FigTree, MEGA, DAMBE etc...) does not allow you to show or hide bootstrap values, you can always output the image you like best and then edit it with a graphics editor such as Adobe Illustrator to either hide the low values, or add the high values to a tree that had no values shown.
I usually use FigTree to render the tree because it has many options for colors, line thickness, label fonts, outgroup selection (or midpoint rooting etc...) and then save the image as a PDF file which I import into a graphics editor for final changes (adding a "Figure 1A" label, adding bootstrap values, etc.).
Cladograms do have some uses, but I find that they are often very misleading and I very much prefer to see trees with branch lengths that are proportional to distances.
