In the attached image I can't associate the atoms of the molecule with the graph.
Could it be that the program that generated the data reordered the atoms?
I don't know, but I used blind docking in:
https://bio-hpc.ucam.edu/achilles/
they don't have a detailed tutorial.
Check the output (PDB, PSE) files for atom names and IDs.
Are protected areas effective? What are the parameters to be measured? How about in global context?

Deleting the residue using pymol leaves the loop broken and I don't want to insert another residue but connect the loose ends. Purpose: to reduce loop shaking. Would anyone have a suggestion?
