How to properly log out in a virtual ubuntu linux desktop without removing ubuntu disc and deleting installed softwares?

Hi, I have freshly installed a virtual ubuntu 16.0 linux desktop in my windows 7 computer in order to install the software GROMACS-5.0.7. I have successful installed GOMACS-5.0.7 in the virtual ubuntu 16.0 machine but anytime I close the ubuntu desktop, everything is deleted and uninstalled including the ubuntu desktop and GROMACS. In the virtualbox they even always ask me to re-put the ubuntu disk which is in my download folders. So I should restart the installation of ubuntu and GROMACS again and again. I have tried the option which consist to save the state of the machine before closing but still the same. Someone can please help me? Thanks.
