The best advice in these cases is to do everything again following carefully the software's documentation. General steps that might help you are to 1) check that you have correctly defined the River and Sea Boundary Conditions (I assume that the river boundary should represent the inflow into the river delta, while the sea boundary should represent the water level at the open boundary).

2) assign the correct water levels for the river and the sea in the"Initial Conditions" or "Model Control" sections. There you can also set the initial surface elevation for the river nodes according to the desired height difference between the sea and the river. If I am not mistaken, you would assign a lower surface elevation for the river nodes compared to the sea nodes.
