I guess your problem is that the chromatogram of your isolate shows a dozen of peaks and you don't know which of them represents your target compound, right?

In this case, I can recommend LC-MS (i.e. coupling analytical HPLC with a mass spectrometer). This gives you the molecular mass for each analyte in your sample in addition to some structural information.

If you don't have this technique available, you can fractionate your sample by preparative chromatography and then analyse each fraction whether it contains your compound or not. Unfortunately, the fractions obtained this way will still be mixtures of several compounds, but you can improve the separation by re-chromatography of each fraction.
