Georeference the Hydrographic Chart wrt to provided coordinates
Import into Mike Zero - Bathymetries
Select contour option and provide the levels you want to digitize.
Start digitizing
Export into xyz file.
Option 2 - Arc GIS
Georefernce the Hydrographic Chart.
Using polyline digitize the contour lines or points provided in the chart.
In attribute table you can prescribe the depth or export the line to excel or text format to feed the depth value in a third column. (You can then export into any format you want).
If you are familiar with the above two tools you can do it.
Personally I felt digitizing for bathymetries in DHI MIKE is quiet easy than that of Arc GIS.
Q GIS is a open source tool similar to Arc GIS where you can try the same steps of Arc GIS. (I havent tried it personally).
The DEM layer can be created from the coordinates and depths of the points and then the contour lines can be created and the depth of any point can be determined through ArcGIS tools.

Thank you for the response. Infact, I already know the procedure. As you are aware the process is tedious and there are chances of human errors. So it is purely subjective. Can we automate digitising hydrographic charts.?
