I am not able to use commercial software (e.g. Mimics, Avizo, VG Studio) momentary. Yet I need to remove some parts from the CT scans I possess. I know freeware enabling me rotation, cutting and filtering the scans. The structures are about the same density though, so filtering is not much help and deleting from the source files (dicom) seems to be the best solution, but I am not able to find any freeware (for Windows) or procedure which is able to do so.
perhaps you can try ImageJ, although I normally use Analyze software to do
image processing.
Hi Frantisek, I would recommend checking out ImageJ for Windows or OsiriX for Mac (OS X). Both are freeware, OsiriX require you however, to purchase a Mac.
Do you really mean "delete" or segmentation?

Deleting dicom CT scans is generally not a good idea. I don't know the law in the Chech Republic, but in the Netherlands there is a legal obligation to keep them for a long time.
Probably ImageJ will create a new dicom set (new UIDs etc.); if not, don't use it!

I have tried to use ImageJ with the FIJI aplication and I am able to clear parts of the slices (Edit > Clear), but the image cannot be saved as dicom. Is there any other way?
2 Lambert: I have biological, not medical data and some parts like the toothpick on which was the specimen stabbed just make the orientation worse. Moreover, I will need one structure of the specimen for further morphological analysis.
I have the original data in the backup folder, of course.
I mostly use Mimics for my image segmentation and manipulation but I always use Osirix for a lot of our quick modeling. Like people have said above, if you have access to a Mac, it's the easiest way to have an imaging workstation for free.
Nobody knows SPIERS ? it's powerfull and free (Mac OS and Windows)
it's desigh for palentology but probably works with any kind of data.
anyway Image J is reliable for prepraring stacks of data (cropping, etc)

If you have a Macintosh running OS X you could try OSIRIX, http://www.osirix-viewer.com/Downloads.html.
http://ginkgo-cadx.com/en/ is a multiplatform viewer that is pretty nice, but I don't think that the open source version will do what you need.
Did not know about SPIERS, may have to check that out.
It seems to me, that SPIERS would be fine to use in reconstruction of histological structures from sections.
So you can make a modification with imageJ, but can not save images as DICOM? Try "Tudor DICOM Plugins":

After installing the plugins, ImageJ has "Save DICOM" command under "File > Save as" menu. And it works, at least for me (I use it sometimes to rotate and save DICOM images).
