Can anybody refer some standard guideline to decide the correct size of microsatellite marker in gene mapper based on graphs. actually i am confused as the standard range is given 110-144 and i am getting the peaks of odd size like 113, 117, 119, 123, 125 and 127 for almost all the allels. Further in some cases getting three peaks of good quality then which two has to be considered. Please refer some article in this regards.

My best tip is to check out the R-package MsatAllele_1.0 by Alberto (2009). This code bins the raw microsatellite allele size distributions and help you determine the size of each allele, and help you detect i.e. potential scoring errors and anomalies. It really helped me when I had problems with my alleles!

I use MsatAllele regularly and it is a very good R package. However, to answer your question, I can only think of your polymerase, does it add an A to the product tails?
Regarding your 3 peaks problem, there is not any good solution, but trying to get 2 peaks. You might be dealing with a triploid, or your samples might be contaminated, or....
