In my research I'd like to stimulate Broca's area with TMS. I have coordinates for stimulation in MNI space (I've defined them according to the literature). And now I need to convert them to native subjects' space. How can I do it?

Yes, we have TMS with navigation system (with sensors) for coregistration subject's head and brain scan's.

It depends first on which MNI system was used to compute the coordinates. Unfortunately, there are several conventions, not just one.
Then it depends on which coregistration system you use. Some allow easy transformation from talairach to native space. If that's the case then you need first to transform your MNI to Talairach, then use your coregistration software to transform from Talairach to native. Can you tell us a bit more?

What do your mean when you say "which coregistration system you use"? Is it a question about the navigation system and software of our TMS witch we use for coregistration head of our subject and his brain reconstruction? If so - no, our TMS software doesn't allow us to transform from Talairach to native space.
I suppose, that I should use .mat files for forward and inverse transformation of the brain images which we get during image preprocessing (for example: _sn.mat and sn_inv.mat in spm8). I'm sure that there are a lot of scripts for these purpose, maybe you know some?
I assumeyou are not using Brainsight as it would do it for you. If you can familiarize yourself with the minc format and minctools (Montreal Neurological Institute) their is a tool to do that.
