May be some tests for BOD and COD on the biodegrading material can assess the efficiency/ presence of microorganisms.

Did you mean it an anaerobic digestion phase? "The last digestion phase for example"?
Yes, I meant the last digestion phase where the bacteria begin to decay or die.

Generally at the end of digestion there is a decrease in biogas production and consequently a decrease in microbial growth.
