I am using the stereomicroscope to generate stacks to capture each plane of the leaf in focus. I am using ImageJ and the plugins SurfCharJ 1q and Fraclac to quantify the leaf roughness and fractal dimension. My problem is if I use the same brightness and shutter speed, the images of the darker leaves capture less detail and that may affect the calculations. But if I lower the shutter speed for just the dark leaves, the calculations dramatically change. I am considering sputter coating them with iridium to make the color more similar but its still not entirely the same (I did that with one set). Any suggestions?
