One of the co-authors of my research work passed away prior to the submission of the research paper. I would like to acknowledge his contribution to the research. What is the best way of writing the detail in this scenario? I shall be grateful if you could explain this by an example from the already published paper.

If I was 'in charge' - it would all depend on the overall contribution (but I would be generous). For instance, if they had contributed a great deal - then I would give up my first author post for them. If they were quite a way down the author order - then I would stress their contribution in the acknowledgements section.

I seriously don't see any big deal here. The author in question made authorship contributions to the paper. So you publish the paper with his name as co-author stating very clearly his contribution if the journal needs it. It will be unfair to his memory to capture him under acknowledgements. He is part owner of the publication. Just leave it at that.
Was the deceased involved in writing the paper that is being submitted? Or only involved in the research work? What if a person had contributed to the work then moved away and wasn't involved in writing the paper - how would you list that person? May be best to ask the editor of the journal to which you are submitting the paper stating the level of involvement.
An important question put by Genevieve Ellen Becker. Well, he wasn't involved in writing the paper. However, he was involved in the research work. I think the best way is to ask the respective journal. Thanks for the suggestion.
I suggest that you simply include his name in the list of co-authors. You may also wish to include a sentence dedicating the paper to his memory. For examples of the phrasing see

Just include his name as a co-author. And put a foot note indicating his death during the preparation of the manuscript. Do not complicate the problem. You can ignore him too because he is no more to contest but it depends if your conscious permits it or not. Aim to get a peaceful sleep.
