If I have an arrangement of (incomplete) lattice points which are slightly shifted against each other. When does a 3D Fourier analysis give acceptable values of the periodicity in 3D? How many lattice points do I need? Are there free-available tools to test such configuration?

It's a nano particle builder where u can set the number of atoms and create the PDF or XRD patterns. But I'm not sure about slightly shifted lattices.
