I have obtained land cover maps from the CEH from four different years. However, owing to differences in technology they have slightly different categories so aren't directly comparable. I want to clip the maps from the entire UK just down to my study region, and from this to calculate the percentage and area (km squared) of each of my land cover categories within my study region.
I believe my starting maps from the entire of the UK are in raster format and I have a shapefile for my desired area I want to cut to. So I have two questions....
(1) How to clip the raster down to the size of my shapefile?
(2) How to calculate percentage and area of each land cover category within this clipped down file?

1) you can clip down the raster to your shape size by raster clip.
2) you can reclassify your raster land cover map. By reclassifying, the attribute table would be created for your (reclassified) map. Then you can calculate the area of each categories in the attribute table.

Regarding clipping:
you could use the crop and mask functions in the R package raster.
