after that you can see in 1D Results, and I think, you should change in main structure. If thickness smaller than main structure, usually negative index is decrease

It seems that you are trying to retrieve the constitutive parameters of your sample (probably a unit-cell metamaterial) . Thus, if you use only one unit cell and did not use three or four cells to achieve their coupling effect, then you may enter your sample thickness simply, otherwise you must calculate the distance between Zmax port and Zmin port.
Ps: I am sure that you know this point, but just for reminder, your sample thickness must be much smaller than that of your operative wavelength. A good approximation is of order of lambda/10.
