If we posted a research paper on ResearchSquare before it got officially published in a journal, and then the journal rejects it because it's already available as a pre-print and has a high similarity index with the same pre-print. What can we do to handle this situation?

I totally see your point and my personal approach is to put nothing on research square (or any other pre-print servers) and I will not ever have this problem!
In my experience, some journals will not mind and some will, unfortunately. As I say, the best way of avoiding this problem ever happening... after all, you have put so much hard work into it already so you want to maximise your percentage chances of getting it published.
What you can do is to never post before publication. Why would you anyway since it is not peer reviewed? :)
