my organization is building up a database cross-referencing particular scientific publications. My question is: How can I track the citations of our database?

Wire the concerned publications link from Google Scholar to your database. Citations from google scholar will reflect in your database.
Directly open the journal in which your article got published from there you can directly see your citations.
