I got a 3D protein structures in my research and want to superimpose it with the wild. I am working with SARS-CoV2 and found a deletion that I want to compare with that of Wuhan as a wild. I am looking for a good free software that can fulfill my need for the purpose. I am inferior at a command-based study, that is why searching for a good free tool.

Which program were you using to create your figures? Which file types were they generated from?
If you have pdb files with the fluctuations encoded in the B-factor column, you can use PyMOL with the cealign command to align the two objects, and the "putty" representation to again show the magnitude of the fluctuation as the thickness of the trace.

DeepView (https://spdbv.vital-it.ch/) can do that for you: load both pdb-files and click Fit -> Magic fit. In the pop-up window select carbon backbone.
