My data are saved on an external server, together with the dbNSFP database. You might know that I can run the predictions using the command prompt on my laptop, but how can I give the command then just turn off my PC while the results are saved also on the server? why should I keep the CMD working while doing the predictions? any solutions?

There are multiple options. The one that is most straight forward is to use "screen" .
This opens a session that continues to run on the server even when you close the connection.

Is the server a Windows Server? It doesn't matter how your own machine is set up ( just saying)
Oh I see. I have no experience with a Windows Server, but you should easily find something using Google or ask the sysadmin.
