Bioedit can output an identity matrix, but not similarity.
http://www.bioinformatics.org/sms2/ident_sim.html generates a list of similarities.
Compiling Clustal omega is taking a lot longer than it would to simply copy ident and sim outputs into an excel sheet, and precompiled isn't working, it immediately closes without giving any error messages. And once installed, I'll likely have to do more work to figure out how to do that.
I just want something simple I can dump a bunch of sequence into and spit out similarity. Is there a website that can do this or a downloadable program I can run on windows easily?

I used MatGAT for my Proteomics course work. It works perfectly fine. It generates both Similarity and Identity matrices rapidly
