I am trying to fully charge a supercapacitor with maximum power point tracking. I use incremental conductance method of mppt. to charge this supercapacitor. I used buck converter. But in the MATLAB simulation, when I charged the supercapacitor with mppt, it does not working. Voltage falls after 10-15% of charging. But without mppt, it works nicely. If I use resistive load replaced by capacitor, then mppt is working. I don't understand what should be do for charging this supercapacitor with MPPT.

Have you already noticed if the voltage of the capacitor is bigger than the input voltage of your converter ? You're using a buck converter, the output voltage must be lower than the input voltage. If it's the case, try to use a boost converter.
Another important point that's you're not controlling the output voltage, you're controlling the input current or voltage from your converter. It means the output voltage (a parameter in your transfer function) changes with the time.
