I am using this microscope for the first time. When I place my slide I can see everything though binoculars (the fluorescence) but when I switch in order to acquire the photos on the computer (using metamorph ) its just dark.
What could be the problem?

That is not a problem, unfortunately. That's how a microscope works. Imagine the light source that is used to light up the sample ends up in your eye through the eyepiece (or 'binox' in your words) and if it's a laser it would literally 'end' your eye. Having said that, some software gives a 50/50 option in which you can still see the sample while image acquisition (only if the source is not a laser).
There are lots of great microscopy tutorials on YouTube (search iBiology lectures). Those will help you to understand the microscope in and out.
