The blur effect is depending on the quality of the confocal microscopy and die concentration.

I have not worked on confocal yet. I have only tried to see the fibers using normal fluorescence microscopy. Do you think we can see the fibers using this technique?

In normal fluorescence microscopy you have to select suitable filler for that specific die wavelength. Are you able to see the emission in UV light ?

I am not familiar with fillers. But I tried to stain the collagen solution and after gel formation , exposed to 494nm wavelength. I can see the green fluorescence image (mostly blur green) but do not see any traces of fiber or any structure that looks like fiber. May be I need to use thin layer of collagen gel at my 96 well plate.

Also, I did not find any paper on collagen fiber using epi fluorescence microscopy.

Better you can go with confocal microscope.

You can check out second-harmonic generation microscopy.  You should also be able to see some of the collagen structure with normal confocal under reflective mode.
