If you know the amino acid composition of the protein, you can use the method in this paper to calculate the extinction coefficient in 6 M guanidine HCl.
If you don't know the amino acid composition, you can submit a sample for amino acid analysis in order to get that information.
If you have a fairly large (several mg at least) pure sample of the protein, you can dialyze it thoroughly against distilled water, freeze dry it, weigh it, and redissolve it so that you have a solution of known concentration. Then measure the absorbance spectrum in order to calculate the extinction coefficient using Beer's Law.
