Bioinformatics is such a wide field that you should specify more clearly what you want to do. Will you be looking, e.g. at phylogenetics, metabolomics, structural bioinformatics? Generally, the same programs would be used as for other organisms, as the general principles of sequence and structure relationships and evolution are the same for all living organisms on earth, and the same general databases collect sequences (NCBI and UniProt) and structures(PDB). In addition, there may be specialized databases for well studied plant model organisms, such as arabidopsis
