Whether it provides the same accuracy is something you could only determine by performing a study of measurements taken both ways. Having said that, you will introduce a conceptual bias to your measurements, that a histomorphometry software will regiment, to the extent that it is probably more repeatable. Further, because software can introduce processing for better defining your objects of interest, accuracy and repeatability may improve. Even such measurements using simple image processing software like Adobe Photoshop can be used to test the variability between your eye and saved image measurements.
