is there some diagnostic fluorescent colouring which will be selective for prokaryotic cells (bacteria) to differ them from eukaryotic cells (e.g. plant cells) in flueorescent microscope?

Bacterial cells are much smaller and lack a nucleus. You can stain the nucleus of the plant cells, with DAPI or Hoechst 33342.
