Hello!

As you could see, I am very interested in this file from DOI: 10.1021/acscatal.5b02751: alignment of protein sequences and corresponding aa dominance were carried out in the attached plot. However I have no idea about what software they used.

Could you offer me some advice? Thank you!

the graphical layout resemple CLUSTALX (that could be downloaded at Clustal W and Clustal X Multiple Sequence Alignment) but sincerelly i'm not sure that the actual ClustalX version (ClustalX2) is able to create the sequence LOGO representation reported at the TOP of the imagine that you showed.
